Are the Taxes imposed on a city taken as a percentage of resources produced, or what is in the Storehouse, or what is donated to the Library or something else entirely?

Yes, and the fortress owners can choose to tax people OR speed up trade in the region. So, if they are nice, then you can trade to far away in mere hours.
