Once a City has been captured, do all the resources from the Library that the previous owner of the City has contributed to it remain in it, or does the library totally reset it'self ?

The number of city control points and the % for the next one is connected to the player, not to the library in the city.
In conclusion, you can not"capture" city control points or % by capturing a new city.
